Use your Windows CD, boot from the CD, press Enter, press F8 to agree to the EULA for setup, press R to repair windows using the recovery console.

Press 1 and hit enter to select C:\Windows and run the following command.

Chkdsk -r

This will repair the clusters on the drive... if this doesn't fix it. Try to backup whatever data you can, then reinstall the operating system because your HKEY_CLASSES_ROOT registry is hosed. Classes Root controls the way applications are interacted... if you double click on an EXE, it knows how to associate that file to a program and executes that program... if the classes root reg. is shot, then you'll get that error for almost every program. Just wait until it gets corrupt enough that Windows won't load anymore after login.

I have a virus on a flash drive that I copied from an infected system that will destroy the registry for ya, want a copy?

For best results, reinstall the operating system. Backup your data as needed.

This is a common problem after removing some kinds of malware. The malware changed the file association for .exe to control the opening of programs on your computer. You can download a fix for the .exe file association. The fix will restore the windows default association for .exe. Read the instructions for how to use the fixes.
