I am using Atlas in Asp.net2.0. But i can't use Atlas that calls web service from separate domain. i.e. Atlas may not support cross domain issues. So anybody can tell me what might be the best framework for AJAX that will be use in ASP.net

you can cross domains! just not by yourself. with a tiny program to make the http request from your server, you can ajax off any where in the world.
I guess the reason for the no-crossing rule is to prevent malware that could run around and have no 'home' base.

the problem isn't with atlas/ajax per se, but with the xmlhttp object.
It doesn't allow for cross domain calls.
This is being addressed currently, but I'm not aware of
when this will change.
Your workaround would be to have a wrapper aspx page call the webservice,
and make the ajax call to the aspx page.
It could just pass the parameters to the webservice, and
pass the response back to the client.
no cross domain issues there.
